The Trans-Proteomic Pipeline (TPP) is an open source software platform for comprehensive proteomics analysis, which includes modules for validation of database search results, quantitation of isotopically labeled samples, protein inference, and other proteomics functions.
The TPP was originally developed through the Seattle Proteome Center (SPC) through the Institute for Systems Biology. Insilicos is proud have a close collaboration with the SPC and is a core part of the TPP project.
In addition to supporting the TPP, Insilicos has introduced major improvements to the installer for the Windows version, optimizations for all platforms, integration with the ProteoWizard project, documentation, and more.
As of the TPP version 4.3, Insilicos builds the official releases of the TPP software.

Insilicos Viewer - Free proteomics data visualization tool

Insilicos Viewer is a program for viewing tandem mass spec proteomics data. It can also
be used for viewing other mass spec data. Insilicos Viewer supports mzXML, mzData, mzML, ANDI, and TF (RAW) files.
Insilicos Viewer runs on Windows 2000, Windows XP, and Windows XP Pro operating systems.
This version of the viewer better supports MS3, and is able to read mzData and the most recent versions of mzXML (3.0) and mzML (1.1).
